No idea where I got Ultima from, though it really does sound like a town theme in like Ultima or Might and Magic to me. Now I know it.

Ecco: The Tides of Time. Never played it or the other Ecco games myself, but I did watch a longplay of it.

HINT 2: The original version of this game (and its expansion) was a doujin game, later, they got rid of the story and the dark and creepy atmosphere (they took away the "soul" of the game in my opinion) and released some updated versions on arcades, ps2 and pc.
